hmm, at first glance an easy question; that is until you go to answer it.
Guild Wars of course was the first in the series and was later rebadged Guild Wars: Prophecies. It features the continent of Tyria with 6 available professions being Warrior, Ranger, Elementalist, Mesmer, Necromancer and Monk. The world is quite large and fights are generally with small mobs that you'll encounter periodically while moving throughout the zone. With Guild Wars: Factions a new stand alone and additional chapter has been released. As a stand alone product people new to the Guild Wars franchise have the opportunity to play as Ritualists or Assassins and their play is in the land of Cantha. For those who own both Guild Wars games they can add factions to their existing prophecies account which allows Tyrian characters to travel to cantha and vice-versa. Personally I've found this to be quite interesting as I take those characters that I've come to love through the new content as well as creating new characters. With both games also a new character of any available type can be made, so the possibilities have expanded there. There are also skills that are unique to both games meaning that those who have either factions or prophecies will not have as many skills available as those who have both. The world of Cantha in Factions features a smaller map, but one which is action packed and largely designed for level 20 characters. With many large mobs in a small area the game seems to be action packed and I'll admit I enjoy this feel. As well as access to high end PvE areas like Underworld and Fissure of Woe which are available to Canthan characters, Factions features 2 elite missions for a group of 12 PvE Characters (I'm still yet to try this although my Guildies tell me it is insane and a lot of fun although time consuming with 3-4 hour runs). There are also 5 challenge missions where PvE characters fight for a place on the daily, monthly and all time leaderboards. PvPers haven't been left out either with new Guild Halls, new Random and Team Arena maps available and a whole new version of PvP in the Alliance Battles which are fought between two teams of 12 for faction rewards which can be used to help your Guild/Alliance to take control of a town. As I said before I believe it difficult to straight out talk about the differences. For me it's an expansion and a bloody good one at that and worth it for the new armour skins if nothing else! I was quoted in a South African Anime magazine as saying "factions is the best game since Guild Wars"
